Infill not meeting perimeter

I've been getting decent prints for some time now with Repetier and my Rostock Max with E3dV5 hotend in linux and slicing using Slic3r.
A while ago I thought I would give Cura a try and I wasn't too impressed, all of the prints came out a little bit sloppier than those from Slic3r. One of my main concerns was that it seemed like especially on the first layer, the infill never quite met up with the perimiter, giving me prints that I would have to peel away an outer layer that never bonded to the infill.
So I though I would go back to Slic3r except now even Slic3r is giving me a similar problem (albeit to a lesser extent). So I'm wondering what settings I need to adjust in Slic3r to fix this problem.
Nothing about my printer has changed or my printer firmware/settings that I'm aware of since I was getting good prints (although I am on linux and god knows if some random update decided to corrupt a random conf file somewhere)
So far I've only tried two alternate settings; 'Do not cross perimeters' and 'infill before perimeter'.
I am running Repetier 1.0.6 with Slic3r 1.1.7 and I've attached a couple of pics to illustrate my problem.
