ZProbe Values Incorrect

Hi All,
I recently attached a ZProbe to my Rostock Max V1 and upgraded it to the latest Repetiter firmware. I have followed their documentation and have calibrated the endstops first. Now when I go to probe with G29, the X and Y tower always read around 27mm while the Z Tower always reads around 12mm. Now looking at the build plate and everything else there is no way the height is that off. After running the G32 command the values read the same as G29 (Which is expected), and then doing a homing results in the Carriage no longer being centered as the Z Tower drops down way more then 5mm (Which I have it programmed to). If I clear the AutoLevel Matrix and run G28 the nozzle carriage is centered properly again.
I was told that it could be something with the Z Tower stepper motor moving faster then the rest? Is this the case or is there some calibration I am missing?
