why is my head scratching the last layer?

Orion Delta - circa Oct-14....
So, if i'm printing say, a large disc, and the orion finishes a layer, it begins to truck the head to a new location.
a large percentage of the time, it scratches the surface of the last layer.. Not horribly, but enough that I can see a mark.
I checked the "avoid crossing perimeters", but I can't seem to find another control which would be affecting this...
thoughts?

Sounds like you're talking about when the head crosses infill, not necessarily the perimeter. Perimeter only refers to the very outside edge of a layer (or inside edge, like of a hole).
It's not terribly uncommon. If the head crosses the same point twice, it will leave a trace. This is all in your slicer program. Not necessarily the settings that you enter, but the background algorithms that work behind the scenes and plan each move. You might try Cura or Kiss or something else to see if the toolpaths change. You can also visualize these travels in Repetier, but I'm not an expert on that.
Check out RepRap magazine (free online). In their first issue, they had a comparison of the movements between different slicers. They are surprisingly different.
This kind of reminds me of trying to get perfect lines in your lawn. If you mow over it again, the grass isn't shorter than before, but it still leaves a mark. I wouldn't worry about it unless it's changing the dimensions of your parts.

Look for a Z lift option. I know Kisslicer has the option

Slic3r has it under the printer tab> extruder # selection.
