cambo3d is correct. EEPROM values are not touched during the firmware upload process. It would be nice if the firmware had a way to "use default values" so if the wheels really come off the wagon, you've got a sane place to start again.

I would recommend using the EEPROM settings whenever possible. You should really only tweak the #defines in configuration.h for things that are VERY static, such as tweaking the DELTA_RADIUS (or whatever that's called now - I don't recall) figure to flatten the travel of the effector end. Yeah, you need to be VERY careful where you grab that thing. It's easier to deal with if you remove the hot end from the effector platform.
Don't feel bad though, I blew my first thermistor in half when I shorted it out against the power leads going to the resistors.

I've been using a 10:1 mixture of water to Elmers White Glue. PLA sticks to that very well. I bought a cheap "spritz" bottle from RiteAid for like $2. Works fantastic.

The PLA problem is caused by heat creep. What is happening is that the heat from the hot-end is creeping up the barrel of the assembly and causing the PLA in the PTFE tube to swell and jam. Heat it up and use a pair of channel-locks to hold the lower section of the hot end while you remove the nozzle with a wrench.
Take care not to damage the resistors or thermistor.

I just found out today about a parameter in the configuration.h file that contains the tooth count. The original gears were 15 and it will need to be changed to 20 for the new gears.

You could also use a micro-stop. Total overkill, but it's a great excuse to buy a new tool.
Note that most micro-stop countersinks are 100 degrees. Standard flat head screws are 82 degrees.
