There is a setting you missed in Slic3r telling it where the center of the bed is. I believe they describe it as bed offset, and it needs to be set at x=0 and y=0 In MatterControl that's listed under Settings&Controls->Settings->Printer->PrintArea Unfortunately, although setting this to 100, 10...

Using this method, I have hopefully solved the seating issue with my bowden tube. Is there a way to tell that the problem is solved without taking it back off?

It's very unlikely you have 2 bad thermistors. It's likely that there is a short in the wiring somewhere, I know I had a bed thermistor read very high at room temperature, when one of it's legs was touching an exposed metal piece on the beds heating element.
