May I suggest you buy either some heatshrink, and re-terminate, or use some heat shrink tape? Electrical tape is usually not well formulated for use on moving cables, and may unwrap and put you in the same spot.

Sounds like a short somewhere may have taken out one or more of the microfuses. There are a pair of surface mount fuse holders on the board that hold tiny fuses. Take each out, and test it for continuity. Then test each output for a short circuit, with the power off.

Other than echoing Geneb, my earlier comment stands, including liking ATC's products (no problems since), liking some of Boss Laser's machines, but not their support (had to rebuild a reducing assembly, since they sent something like 4 that had poorly fitted keys, or incorrectly chosen grub screws.)...

If the USB cable is worn, or either port, then as the connection is made and broken, arduino based boards will reset to allow updates. It may well just be the cable. Does this behavior happen with other cables, or other USB ports on your computer?

That Mosfet board is essentially a DC SSR of a specific type, but lacking the physical robustness and some safety features such as resin potting, or even an enclosed shell. It's probably not quite as good as an Auber SSR, but it's probably better than a Fauxtec is likely to be.

What's your steps per mm set to? That's the only thing that should affect vertical scaling.

Are you sure that your points are correct? that sharp edge downwards suggests there's something wrong with the Z-probe (or another inconsistent factor)

EEPROM isn't largely about connections. It's storing configuration information (In your case, Z height, is what we care about), which while it includes the connection settings, is mostly printer calibration data. That sounds like a bad z-height setting. You should try to use something like Mattercontrol to edit the EEPROM parameter for Z-height.
