I agree with Jimustanguitar - The genuine Prusa I3 is hard to beat. I typically print larger, so I was looking at the FolgerTech FT-5 (with upgrades) as well - good size and CoreXY. I've also seen a MakerFarm Pegasus 12, and it seemed to be a really nice stable machine that produced very good prints...

Try holding down the glass bed using only 3 of the six blue plastic retainers (use every other one) - make sure ALL of the retainer screws are tightened fairly tight, as the same screws are holding the plastic pieces that your bed sits on (and it sounds like you might have bed level issues). I experienced the DEF error by tightening the Thermistor wires down too tightly and pinching the wires between the washer and the heat block. Not sure if you already checked for this, but it could explain why your problems occur with longer jobs (with heat expansion in the mix).

I find it to be just 'okay'. The fans are pretty weak but do move air over your print. I do most of my printing in PLA, and find that stronger, more direct airflow on the part works best for me - for that reason I'm in the process of replacing my part fans with the Berd Air system.

I haven't encountered a problem with large files in Prusa Slic3r... In fact, I recently loaded and sliced a 8.5 MB file that generated 250 MB of GCode.

I couldn't say if your problem is being caused by a system resource issue - but I have a pretty beastly PC with 32GB of RAM and a big disk drive.

Just an update for anyone who's interested... I contacted SeeMeCNC/Caleb about this, and here's the response I received:
Just asked John and there isn't currently a way to set the towers to home after reset with the new HE280 hotend, but we're working on getting that feature up and running.

I don't know what is supported by the standard electronics and firmware, but with Duet electronics you get Pause Print and Cancel Print buttons on the web interface and the touch panel.
