My LCD has the blue PCB and I made the same mistake. The LCD end is keyed, and I followed the silkscreen on the adapter board end. With the blue LCD board, the LCD didn't even illuminate. You've got something weird going on for sure. I just looked at mine and I've got the cabling connected to the interface board with the red wire on the left. Is that what you've got? Note that the "stability warning" is just a generic compiler message and doesn't apply to Repetier Firmware...
presently, lcd is displaying the two lines as if it has not been flashed. but it has. the pc can control the machine. is there a way to make sure the lcd is configured in the arduino? I do not see any reference to it in configuration.h. do not think I have a hardware problem. after it uploads it say...

sorry for confusion, blue was in kit, I had a red one lying around. the blue one has a black screen when plugged in, the red one has a lit up blank blue screen

yes.I reversed connectors, tried new cables and another lcd. it has a red board ,not blue like in the kit. flashed software twice.
